That's a darn good question that needs an official answer.

If they have someway of sending out a global 'rebuild' command, lets hope they do so soon. But I guess it would need to be staggered to keep from overloading server.

At the least, do it for every nest/roo ID above #900000.

BUT... would like an official answer. Because at the moment it seems very risky to be doing any trading in roos or nests. I'm only guessing an ID above #900000 is safe - but that's just my guess, and probably wrong.
